Any protease will remove some of the surface markers on the cell.
This is a significant problem when working with cell lines that
attach to the surface of the culture dish. We have used EDTA and
mechanical disruption to make cell suspensions instead of proteases.
Some surface antigens will be re-expressed on the cell surface
within a few hours, but the cells often clump or attach in this time
also, putting you back where you started.
