FACScan side scatter problems

Greetings!

Our lab is currently using a FACScan for immunophenotyping of lymphocytes
from various species. We switched to the Mac platform in May, and we are
now experiencing a strange problem. We have been working with BD technical
people, but we haven't found the solution. The problem occurs when looking
at a histogram of forward vs. side scatter. The sample will be acquiring
normally, then the events will "drop" (relative to side scatter) sort of
like snowflakes for a second, then begin acquiring normally again. It
requires aborting the analysis and re-acquiring the sample. The event rate
almost doubles during this second, but the sample voltage does not change.
BD has replaced both interface boards, the SSC boards, the flow cell, and
much of the tubing. Has anyone out there experienced the same problem?
